Hannigan started appearing in various commercials, both print and electronic. At an age of eleven, she first moved to Hollywood. After completing education from North Hollywood High School, she later went to California State University, Northridge to earn a graduation in psychology.

There she joined the Alpha Chi Omega sorority group. Her first role on the silver screen was in the year 1986, where she played ‘Patty Stubbs’ in the movie Impure Thoughts.Two years later she got her first major role in comedy fiction; My Stepmother Is an Alien where she played Jessie Mills. This movie earned her nomination for Best Young Actress in a Motion Picture.

After playing roles in various short-lived sitcoms for a decade, during which she won a nomination for Best Young Actress Starring in a Television Series due to her work in ABC sitcom Free Spirit in the year 1990. Hannigan received a role that she would become best known for, as Willow Rosenberg on television sitcom Buffy the Vampire Slayer.

This show brought success to Hannigan as she gained appreciation and recognition.Afterward, she featured in several movies targeted at youngsters, such as American Pie in 1999, Boys and Girls in 2000, American Pie 2 in 2001, and American Wedding in 2003. She enjoyed this spell and got rewarded with eleven nominations between 2000 to 2004, winning three of them; two for Buffy the Vampire Slayer and one for American Wedding.In the year 2005, Alyson made a comeback to regular television series, as Lily Aldrin in the well-received comic sitcom How I Met Your Mother.
